The man(in the video) is prejudice, he already believes that vaccines are beneficial when it comes to said numbers and he says so.

No. He believes that vaccines are beneficial because the datat indicates they are. That's not bias, it's a proper application of critical thinking.

This empirical way of thinking is not rational in many respects because it does not take into account the individual.

False. Science is science. The science of a Jew or Christian or Muslim is the same. 

That is why they rebranded eugenics under the term of a "new"science branch called bio-ethics.

Empirical method has its own shortcomings as it is generally based on a system of zero's and one's, it does not usually take into account all aspect of the situation.

Your argument is ridiculous, however you are free to write up a paper on how science should be done.  It might be good for a laugh.

When you bypass the human bodies metabolism by direct injection of toxic substances and foreign DNA into the veins, the consequences are unknown, that is common sense.

Common sense has been wrong more often than not. This is why scientists prefer data and don't check  your feelings.
