First, let me say that your dentist should be able to make your tooth numb without injecting all over the place. Injections into 2 or sometimes 3 spots is normal procedure, however if a dentist injects all over the place, it means s/he does not know where your nerves are and for me, that's reason enough to doubt my dentist's abilities.

Regarding your molar pain being caused by a nerve that's close to surface, it's very much possible. However, in situation like that, hot and cold will also cause pain. But if your pain occurs only when you bite, my best guess is that your new filling is out of occlusion. Which means, the dentist has not adjusted the filling to your bite properly, therefore when you bite, excessive pressure is applied to some spot(s) which causes pain.

If it is indeed a nerve close to surface that's causing this pain, it may pass eventually in weeks, months or even a year. However in your situation, and from what you described, my best guess is that your filling needs proper adjustment. And if it was me, i would go to another, more experienced dentist to have it adjusted properly.

What you can do is, take a chewing gum, chew for a minute and then bite into it with your molar. Then take it out. If the thinnest spot on the chewing gum falls where your filling is and is where your molar hurts, then my guess is right.
