Any thoughts on how this may happen naturally? Indeed would it happen "naturally"?

The image of our ancestors eating fresh kill smeared with the contents of broken intestines comes to mind. Eating plant foods without rinsing. Geophagy. Culturing the contents of different sections of animal intestines. Use intestines as sausage casings. Pemmican in skin bags. Fermentation cultures
based on BIMS.

You got a pretty good list going there already.  The one I can think of that you left out is breast feeding, which also supplies the beneficial bacteria.

But eating root crops in particular from clean soils without washing the soil bacteria off is probably one of the best ways.  And feeding the flora to stimulate their growth primarily with fibers.
