I would only use fresh urine for IM/Oral uses. You are supposed to drink within a few minutes, else bacteria from the environment will start to propagate.

Personally I would try to be as sterile as possible when preparing the injection.
I've read of someone centrifuging it - but maybe the minor contaminants are useful and should be left in.
